What is the best way to store rigged poppers wuthout having to carry a special bag.

Tupperware! For trips away I use a large hinged single compartment plastic container from KMart. 
Arranging them neatly can get a lot into a small space.
Probably 35 x 25 x 15, fits into my boat bag with other necessary gear.

Yes a little bit.  It's manageable though, probably have 3/4's the poppers rigged and spare hooks in a separate tupperware container.
After each days fishing, or at times throughout the day, you might need to rearrange a few to keep them in order.

You can use hook safety cover if you are using trebles like this

or a tiny piece of cork if you are using singles
This will reduce tangles and risk of getting injured
